When an enemy joins your squad through Master of Pain, do they count as an ally? This came up in an epic 500 game when epic Boba Fett joined my squad and I used Transfer Essence into him with epic Exar. Was that a legal move?

Yes. They are in your squad (even if only temporarily), and are thus an ally.

Keep in mind that your opponent would get the points for Boba though.
