There are definitely times that I would not want to lose a character just for the extra attack. Would I have to?

Correct. If you gain an ability, or get a flat bonus to a statistic, it applies automatically assuming range restrictions (if any) are met, and nothing else would prevent it (disruptive etc).

Also note: some abilities that can be gained via CE are also optional, like Extra Attack or Ambush.

But for CEs granting abilities such as Extra Attack and Ambush that are optional; its still technically a manditory CE so it would be as if the character has Ambush on its stat card but can choose not to use it...but is still considered having Ambush regardless if the character chooses to take advantage of it (sorry to make that sound confusing).
