If you're not turning cards you could consider consider making a photocopy of your squad on a sheet of paper and making all the marks on that before picking up a new sheet for the next game. You should/need to be able to produce the cards if required but that is one way to keep your precious cards from the table and the potential damage that would await them there even if protected by sleeves.

I keep my Uniques / Uggies / Mice / R7s / V-Set Unique Proxies in two yellow tackle boxes, all my medium base non-Uniques in ziploc bagges separated by faction in a big bin, and my Huges in a separate bin. For the cards, I have them all in a huge 3-ring binder separated by faction, with Uniques in front of the non-Uniques (up to 3 cards in one space per individual figure) in the faction, all in descending point cost order. My extra cards are in another container, by faction and in descending point cost order.

I usually try to avoid using multiples of the exact same sculpt (IE for stormtroopers, I'll choose as many diff sculpts as I can before starting to use dupes), but I was thinking of trying to track down some small colored stickers to mark when I use dupes. You know, the kind you use to mark prices at garage sales, but smaller if possible...I feel like I've seen them before.

For those who use dice to track damage, it would seem to me to make more sense to track HP than track damage (IE if my character starts with 100HP and takes 20 damage, I'd put the die to an 8 instead of a 2). But if the majority of people track damage instead, that could get confusing.

That's what I do too, but I will defer to the opponent if he/she prefers the other way.

I just think it's easier to see how much damage you need to kill something without checking the starting HP and doing additional math. I know most of the stats fairly well, but in a game I don't need any additional distractions.

you could cut the stickers to the size you need.
I've used color, and number sticker to clarify multiples of the same fig.
You can also give the card a matching mark.
I have little white sticker dots, that I put on my mice, so they have a front so I can turn them when activated.

I use mini d6's for force points, a bunch of different dice for HP (d6, d8, d10, d12, maybe d20). I also count down on the dice (setting up the dice at the beginning of the game).

I have all my figs by unique - faction - alpha (my uniques are in small plano, non-uniques in large plano)

I used to have all my cards sorted by faction - points - alpha.
Then came a time when I just didn't have a gaming group for at least a year, and I had no idea what my collection contained, so I was always checking to see what I had, so I switched to the 3 ring binder sorted by sets - set number. That really helped me figure out what I am missing from my set, but really annoys me when I am trying to make a squad.

Although I still play, I only play with a friend or three at my house once in a bloo moon. Nevertheless, I am very tempted to re-organize into the boxes by faction - cost - alpha.

My minis are organized by faction, cards by cost. Only exception is Republic, where I have the faction split into uniques, non-unique clones, and other non-uniques. Cards within those 3 categories are organized by cost.

I use red dice to track damage and white dice to track force points.
