Say you have Atris and some hand maidens
If Atris gets killed, do the remaining Handmaidens then count for 23pts each again?

Nope, since Rapport happens at the time of squad building, a character's point cost is reduced by it for the entire skirmish.
What I'm not sure about is the opposite... Say you roll an 11 on initiative with Lobot, CLO, and bring in Gha Nachkt. Do any Mouse Droids you already had in the squad now become worth 2 points? Can you bring in 2-point Mouse Droids with Lobot if you're also bringing in Gha (so basically Gha for 13 points and 8 Mouse Droids for 16 points)?

The mouse droids would not count as 2 points, because that is not the cost of them when they were brought into the squad - Rapport alters the cost of "newly added units" only.

That's what I thought. So you could have some 3-point Mouse Droids in your base squad, bring some 0-point Mouse Droids in with Lobot with Reserves, then have Xizor hit Reinforcements and bring in Gha and some 2-point Mouse Droids. I'm glad that's a very unlikely scenario, because keeping track of 3 different point values for the same piece would be a little annoying.
