Probably legacy, but as for short story's, dark empire 1. It was great, dark empire 2 just plain sucked and then empires end was also really good.

Knight of the Old Republic, no question. Possibly the best written of ANY EU project (comic, book, video game, you name it).
The Republic series (centering on Ki-Adi-Mundi and A'Sharad Hett and later Quinlan Vos) was also great, although (unlike KotOR) a few of the arcs were clunkers.
I enjoy Dark Times, and the art is amazing.
I wanted to like Legacy, but it didn't do much for me. Very pretty, but I got sooooo sick if Cade's whining. I know he was supposed to be a bad@$$, but always struck me as weak and annoying. Cade aside, though, some great stuff in the comic... but it really depresses me to think that's where the galaxy ends. THIS is the future that generations of heroes found and died for? No thanks!
Honestly, the old Marvel stuff is also pretty good, with many of the arcs being really, really good.

All time favourite......Crimson Empire, no doubt about that! Finally, the main character was from Empire and we learned the backstory of Royal guards and even Dark Empire (blasted my second favourite series- the climate, the dirty universe and return of Fett- what can I ask for more?). That's why I'm glad that after all these years DH FINALLY decided to run CE III!! Can't wait for it!
As for more fresh series- Dark Times. It's the best series since Crimson Empire for me anyways :) And it's not only about the art. Story is just superb!

Tales of the Jedi as a whole had the biggest impact on me, but my favorite is definitely the Knights of the Old Republic comic series. That one branches off and refines a lot of the TOTJ comics in a fantastic way.
The ongoing series later retitled to Republic comics is what kept me rooted into the SW comics for a long, long time as well. Great material in there.
Legacy wasn't perfect but it had a lot of excellent surprises within itself, and I am sad to see it gone like KOTOR.
The art found in Dark Empire and some of the Fett books, that whole water color style is some of my favorite art however. I just greatly enjoy that style.
To be honest I love all the comics, with few exceptions. Pretty much just the childrens Clone Wars stuff.

X-Wing Rogue Squadron was what got me into Star Wars comics and I still love them.
I also really like Empire and Crimson Empire.
I do enjoy Legacy, but I kind of didn't like where it took the EU. I just feel like it makes all of Luke's endeavours a failure, because there is never a kind of new era of peace like in the Republic, it doesn't even last 100 yrs lol!
KoToR is fun too.

This is basically my exact opinion. Crimson Empire was the first Star Wars comic/book I ever read, and remains for me the best. I LOVE Kir Kanos. Best Anti-hero ever. That is closely followed by Dark Times. I love that era.

Legacy was BY FAR my favorite SW Comic series. I found Cade to be a VERY compelling character as he didn't walk the straight and narrow.
KOTOR was probably 2nd, but I didn't like how they rushed to close out the series. Jarael was a character I would have liked to understand better. Zayne and Gryph were hilarious together.
