Bastilla has activated Advanced Battle Meditation against a squad containing Grand Admiral Thrawn and Joruus C'Boath. A Stormtrooper is given a turn using Joruus C'Boath's CE within the 6 square radius of Grand Admiral Thrawn, but ends his turn outside that radius. Now that the Stormtrooper is outside of the Ysalimiri's range of influence it can now be affected by Bastilla's Advanced Battle Meditation. Does that mean that the Stormtrooper is no longer subject to the CE and thus won't die?

No, the Stormtrooper will still die. The defeat is part of the CE. Sort of how you don't automatically lose the +2 Speed from General Kenobi if you move into a disruptive area, you will still be able to fully resolve the CE if they enter an area where CE's are suppressed.
