Can a lancer have half its base outside of a wall and then the other half inside one? I'm not sure how squeezing works with a large-based character. Ex: On Smuggler's base inbetween the hangar and command center there is a wall then 2 open spaces and then another wall, if I started on one side of the wall and "squeezed" with one square of my lancer going through the wall and then go through the empty spaces and land on the other side is that a legal move?

When they are squeezed, they are only considered to be in the area you are squeezing into. It would not be considered to occupy the spaces on the other side of the wall.

So that is legal, and if someone were in the empty spaces in the middle I would be able to attack them?

You can only squeeze between walls or pits. For a large base, you only squeeze if the terrain leaves only 1 square you can travel in. It is really hard to say without a diagram, but you can't squeeze unless the terrain leaves you no option. The diagrams in the rulebook are helpful.
