Last night I played a Vong nom bomb squad, using Yomin Carr, a bunch of workers, and fringe shooter backup from Tyber Zann, a Zann Consortium Defiler, and the Tonnika Sisters. I got annihilated, to the extent that I didn't kill a single piece, by Synergy Like A Boss (the NR squad with Jacen, Leia, R-3PO, and Winter).
It didn't help that I lost map roll, and had to play on Jedi Temple, which is pretty open, but even so, it seemed with: - R-3PO's disruptive - Leia's CE - gave everyone re-rolls against spit-poison - Leia's force sense - took away the stealth from my shooters, meaning Winter could pick them off - Jacen's Vongsense
My opponent had a counter to everything I was using. I think I could have played much, much better (and the Tonnika Sisters are going to be lucky if I ever run them again, after missing every shot they took), but I still think I'd lose that matchup 9 times out of 10.
What are some other tough matchups?

lancer/yoda buck and nom bombs is a bad mathcup, along with any strafer squad against nim bombs, deathwatch bombs, or deathshots. Most imperial squads against bastilla, due to ABM cancelling their heavy commander effects.
still doesnt beat clones vs paply SL

With every squad there are bad match ups and very often direct counters. A player should be able to at least recognize what their squad will have a hard time against, knowing the best way to deal with those bad match ups is part of playing the game. In your example of Nom Bombs vs. NR. Your first target would be R2-PO so your bombs can have your bombs go off. Your opponent would also recognize this and thus try to protect him, and so the dance begins.

Lancer versus swarm Then my absolute worst game I ever played was general rom mohc and a swarm of phase 1 dark troopers all shielded up against a Celeste, rancor handler and Chazrach swarm. I killed two of them and was slaughtered.

I have to play very simple squad builds against her because she has only played 3 times now, and I've memorized the majority of the game... she often sets herself up poorly just out of ignorance of mechanics and not being able to remember everythingmy cards do. If I just build her a simple palatine squad and play mostly clones it'll really challenge me.
