Ok this is a stupid question that I should know the answer to but I'm having a brain cramp evidently.
When using a replaces attacks special ability such as missiles, does an enemy with evade get to try and evade the damage if they have failed their save for the missiles?
My gut tells me no since missiles replaces attacks and evade says when hit by an attack. But I'm frequently wrong.

Missiles is not an attack. Evade only works against non-adjacent attacks.
Side note: that it replaces attacks means nothing, as there are plenty of abilities that replace attacks that actually generate attacks. What matters is if an attack roll is made or not.

Just posted this on another user who had a very similar question.
Anytime you see a special ability that specifically says "Attacks", its referring to a specific rules definition. While we may think that using missiles is an "attack" by the dictionary definition of the word, An "Attack" in this game is always when you roll a d20, add the characters attack modifier, and then any bonuses and compare the total against your targets defense. This is why you can't deflect missles, or add cunning attack to the damage on grenades.
