Does this CE follow the MTB precident by setting off SD then defeat or does it supersede Self-Destruct and go straight to defeat?

The wording is exactly the same (remove that character from play; that character is defeated). Therefore, it should work the same way.

Just to be clear I've always played this where the character is defeated and the bomb still goes off, affecting any character that was adjacent. That is correct isn't it?

What if i use his CE on Darth Sion, can i still use his eternal hatred to bring him back because he is defeated?

Yes, the bomb would still go off when the character was removed from play.
I believe the Eternal Sith Hatred question was basically covered recently in a thread about bringing characters back through Leia's CE (maybe). The gist of it was, any effects that trigger on being defeated, like SD, would still happen, but, because the character is removed from play, it cannot use any abilities that would prevent it from being defeated.
