Malgus' effect says that the character sacrificed for his ability is defeated. Does this mean that Sion can be sacrificed and then revived, since Eternal Hatred can be used whenever this character would be defeated?

No. You cannot use abilities/force powers/commander effects that prevent defeat when a character is removed from play.
