Does IG-88 Assassin Droid count as IG-88 BH or IG-88? If so, I assume that they could not be played together and would have to pick 1 of the 3, right?

Correct. However, if you are also playing IG-88A, from the v-sets, you can also play any of the other IG-88s, due to his Replication ability.
