Commander effects like Grand Admiral Rulf Yage's "Your squad may include non-Unique Imperial or Sith pilots and troopers. Allied pilots and troopers gain Cunning Attack." that allow characters from other factions to join your squad, do those characters gain the new faction like Affinity or do they keep their own?

So would Sith troopers become Imperial if in an Imperial squad?

They do not change faction.
