Can you use Master Shaper on an ally that is benefiting from Neural Mapping? example...Greedo gets mapped first activation of the round. Then, can he benefit from an allies Master Shaper if they then declare it prior to his activation whenever that is in the round? Does he benefit from any Vong CE's also such as poison, spit poison from Yomin while mapped?

Not Master Shaper as that is a start of the skirmish resolution. The character would be subject to ordinary Shaper and all other non-specific Special Abilities (from my understanding, even the SA's given by CE's) that were not to be resolved at the start of the skirmish. For instance, you would get Poison and Spit Poison from Yomin Carr, but would not benefit from the Voxyn Handler's CE, as it specifies Voxyn.
