Boba Fett rolls a natural 20 against Grand Master Luke Skywalker, who is within 6 squares of Cade Skywalker, Padawan. Cade uses Essence of Life, and Super Luke makes his save.
Does Luke need to avoid the normal damage the shot would deal?

the desintegration would kill Luke off the rip, and essence will only bring him back with the stated amount of HP left. its kinda like avoid defeat in a sense, except there is only one save throw.

Right, but after Disintegration does its things, will Luke also take the damage the shot would deal if the attack roll wasn't a natural 20?

No, Disintegration and damage are resolved at the same time (step 12 in resolving effects) and a character can't be doubly-defeated.
Luke would take 40 damage and be disintegrated, then make his Essence of Life save to avoid being defeated, leaving him standing with 10 HP left.
