does this mean that if battling clones you cant be defeated the plapatine they have order 66 please clarifie this for me

Normally yes. The only way I can think of a character with Order 66 being able to target Emperor Palpatine, Sith Lord is if Jar-Jar Binks uses his Bombad Gungan SA to redirect an attack from him to the Emperor. Other than that, you would need to find a piece that generates an AoE (like Repulse) to make an non-targetting ability to hurt Palpy. But I can't think of any clone that has that any of way of doing something like that.

Oh, there is one way a clone can attack the Emperor. If the Emperor generates an AOO, then the clone can make a non-targetted attack. But somehow I just see the Emperor taking a swing to kill the poor guy.

if palps is the only remaining character, and only order 66 is available left they can't attack him?

Not directly. They have to use non-targeting attacks and abilities like Attacks of Opportunity or Strafe Attack in order to damage him.
