By defining a natural 20 as a Critial Hit, you have in essence made any SA with a roll of "20" to work, not be able to work against some one who is "Immune" to critial hits, since by glossary defination a 20 = critial hit.

Only because you are making them far more connected than it needs to be. By your reasoning, Disentegration should be negated as well, since it is triggered on a 20, which is a Crit Hit. The precedent is already firmly in place that a Critical Hit and a Natural 20 are two different things, and effects that are tied to one are not necessarily tied to the other.
Think of the two concepts as two boats tied together. Resillient destroys the one boad with Crit Hits aboard, along with the Double Damage and Flurry passenger. The other boat, representing a natural 20, still remains, with passenger representing Disentegration and Flurry aboard and still taking effect.
