If Kota's Militia was in a republic squad with Queen Amidala, would Kota's Militia cost 1 less?

Yes, as when they are placed in a Republic squad, they become Republic faction via Affinity and are thus eligible for Amidala's Rapport.

yeah and if you have Kota also they cost 2 less
