The subject title is pretty much my question: Do attack/damage bonuses granted by Special Abilities stack? For example, the Evo Trooper has the Deceptive SA (+10 Damage against an enemy who has activated this round), and Thrawn (Mitth'raw'nuruodo) has a CE which gives allies Opportunist. Would these two bonuses stack, giving the Evo Trooper a bonus of +4 ATK and +20 DMG on an activated enemy?

Yes, as long as they don't have the same name, the abilities stack

so, if bacara, and say, and an ARF trooper were in in imp squad(via palpy, lord), and nyna calixte together, if the trooper were to attack an adjacent character with stealth, would they get 40 damage(10 from bacy, 10 from nyna, and 20 base)?

No, only 30. Both Nyna and Bacara grant a flat bonus, and thus their CEs do not stack.
