The glossary mentions "faction specific" commander effects - which I understand. Does something like Bacara's commander effect circumvent this with the requirement that troopers must have order 66? Are there notable commander effects that are not "faction specific" and may circumvent the Yammosk's ability? I'm still trying to get my head around this thing.

No. The CE's you are thinking about are more "character specific" than "faction specific" and cannot substitute "character" types. Useless CS's tend to contain "droid", "commandos", "troopers", "Black Sun", etc. since YV do not have any characters with those descriptors.
