Vader is The Dark Lord of the Sith, so he better be at the top of everyone's list. He is my favorite from the movies.
But Nihilus is my favorite Sith mini.

A tie between Revan and Tyrannus (possibly the most underrated, underused villain in Star Wars!).
If we're talking mini, I guess I'd go with Revan from DotF.

Darth Bane hands down, and light saber up!  rule of two baby!  without it, Sidious and Maul/Vader would not have been so successful. too many Sith just betray each other

Bane - awesome set of novels focused on him and they really develop the character. To me, he has one of the most believable and understandable fall to the dark side and fully embraces it. I don't think of him as evil, but uber-powerful which embodies the Sith ideas.

Darth Caedus is my aboslute favorite. He was a true sith. I like any of the sith that thought of the force like Vergere did, such as Lumiya and Caedus. They knew the true way to use the force and didn't allow it to corrupt them. The authors of the books ruined Caedus's character in books 6,7 and 8 (they made his character take a complete 180 degree turn compared to how he was in the first 5 books), but he was finally redemed back to how he was in the begining in book 9. I'm really mad that the authors decided to kill him off. He was awesome!
