1) If I have a Grey Jedi mounted on Thon, and the Grey Jedi turns, what happens? Can he stay mounted, even if he's changed teams?
2) It says that the mounted character has cover, who can they be targeted by? Only by characters with accurate shot, or by adjacent enemies, or by anyone?

1. He is immediately placed adjacent to Thon. This should be covered in the Desert Skiff section of the FAQ.
2. Adjacent characters, since you never have cover when adjacent, or characters who ignore cover when targetting.

If Thon has cover, wouldn't Thon and the carried character be the same distance, since distance is counted from Thon? So the attacker could choose either Thon or the mounted character since they would both have cover and be the same distance away?

Yeah, I explained that wrong. Even if Thon does not have cover, since they are the same distance, if Thon is the closest, either could be targeted. So you don't necessarily need Accurate Shot or a similar power to target the passenger.
