It only counts for the squad building itself, once they are in the squad, even if he dies, you are still okay, it is for squad building purposes only

You sure?
Then, why is it a commander effect?Confused
It's been some time since I last played him, but I believe it used to be ruled that you loose your order 66 chars.

From the FAQ

Q: The commander effect for Emperor Palpatine, Sith Lord says that I can include characters with Order 66 in his squad. If the Emperor is defeated, what happens to any characters with Order 66 in the squad? Are they automatically removed from play? Do they change sides and start to fight for my opponent's squad?

A: Characters with Order 66 in Emperor Palpatine, Sith Lord's squad continue to fight for that squad normally even if Emperor Palpatine is defeated during the skirmish.

It's like Ulic's CE for Mandalorians.

To answer why it's a CE instead of affinity, withe a CE, they still count as their original faction. Also, I'm not sure, but I don't think they had affinity back then.

It's not very intuitive, because CE's expire at defeat. Anyway thank you all for your kind help.

The effect a CE has expires at defeat. However, by the time Palps is dead the CE is already inactive. It only has an effect during squad building.

Correct. Affinity didn't appear until Champions of the Force, which released over a year after RotS.
