If you kill an opponent with an attack of opportunity, does that opponent count as having been activated?

Yeah, because it took then an activation to move, which would have triggered the AoO.

Unless they moved via Surprise Move, Intuition, or Flow Walking, as all of those can generate AoOs but the character would not be considered activated.
