If you use Pellaeon to swap out a commander with Rapport for other pieces in the squad, what happens...
Does the cost of those pieces return to normal for the purpose of scoring points when defeated?
If the Rapport goes away, what if the commander swapped in puts the squad over the point-cost limit?

As far as I'm aware, the cost/value of pieces is whatever it was when you added them to the squad. So the loss of the character with Rapport would not affect the cost of the pieces.
