When do you choose the character to benefit from Master Shaper? Can you use neural mapping on someone and then use master shaper on them?

No - it's a 'start of skirmish' ability like Light Tutor. Mezhan Kwaad is purposefully difficult to use - because the potential is pretty nuts. We knew whoever was mapped would not be able to get master shaper - and that was conscious. Just too big of an "oops" possibility to not make this character VERY carefully
