If i have Han Solo, Captain of the Millennium Falcon and Recon from R2-D2 in the same squad, do i roll three times for initiative?

No. Han's first CE negates Recon for both sides. Quote:
Initiative cannot be modified with Special Abilities or Force Powers.
If your squad contains only Unique Rebel characters, you may roll twice for initiative.
An ally whose name contains Chewbacca within 6 squares gets +4 Attack and gains Double Attack.

Also, they both say "twice for initiative". Neither one says "an additional time", so they would not stack. You'd still only roll two dice.
Contrast the wording with Anticipation, which is "reroll initiative". For Recon or Han, you roll 2 dice at the same time and pick one. For Anticipation, you reroll init and keep the new result. If you have Recon + Anticipation you roll 2 dice for init and if you reroll you roll 2 dice again.
