Is there any penalty for shooting into melee? I assume it has no effect at all, correct?

correct, as long as the character you want to shoot is a legal target, you can shoot whoever you want.

I thought the target got a cover bonus as your allied char could be giving cover. It would actually be a logical conclusion giving that the 2 chars would be fighting each other, and you shooting at one but not the other would make the shot more difficult.

They only get cover if the ally is actually obstructing the shot, not automatically just because the ally is adjacent to the target. So if the setup was like this: S = Shooter E = Enemy A = Ally The enemy does not have cover and gets no bonuses to defense. If the setup was like this: Then the enemy does have cover from the ally and gets +4 to defense.

Thanks! Do allies provide cover at range? You can get LoS through them, correct?

Yes, characters (enemies and allies alike) provide cover, but never block line of sight.
