Say if Rex hits Vader Unleashed, does Dark Armor even work with Penetration 10?

Yes. Penetration works against Damage Reduction, and Damage Reduction alone. Other abilities that reduce damage, such as Dark Armor or Vonduun Crab Armor, aren't affected by it.

Penetration also does not work against the Jensaari Defender's armor right?

Correct, it only works on the ability Damage Reduction.

Yeah, I was a little confused about Penetration when I saw the Gallactic Alliance Trooper. I was under then assumption that it would go through the Crab Armor (because the flavor text said these soldiers were created after some lessons learned while fighting the Vong).

But when I did a little rules surfing, I came accross a thread that addressed a similar question. I was a little disappointed when I found out that Penetration ONLY works against characters with Damage Reduction.
