And other targeting rules still apply: you have to have line of sight (pretty obvious), and if another enemy is adjacent you have to attack the adjacent enemy instead.

So when you ignore cover, you still get the bonuses from cover? I did not know this.....

The enemy still gains a +4 bonus to Defense from cover. This is the glossary definition of Accurate Shot. Focused attack and Infantry Turret are different though, as they can target SS and Cloaked. However, they still keep the bonus, regardless.

In almost all cases, you are ignoring cover only for the purposes of targeting, so they still have the +4 bonus from cover.
Sniper is an exception - it doesn't "ignore cover". Instead, other characters "do not provide cover" at all. So no cover during targeting and no +4 Defense either.
