If Kota is in a rebel troop cart or Dersert skiff does he kill the skiff with his repulse?

Characters in the troop cart (and Skiff) are considered adjacent to it, so yes.

what happenes if you are in a skiff and it doesn't kill it, are you thrown out, or can you move anywhere on the board XD

Transported characters who succeed on this save are placed on the battle map adjacent to the space previously occupied by this character.... There you go.

Kota's repulse would not kill the Skiff, but should push it as it is considered adjacent. But Kota is supposed to move with it (technically being pushed is probably not considered "movement" for purposes of transporting characters). So what actually happens to Kota's positioning in this case? Does he forcibly disembark the Skiff as it is pushed away? Inquiring minds want to know

Inquiring minds want to know I guess I misunderstood the question - the Skiff would not move. Just like Kota does not move when he uses Repulse (as you cannot be further from yourself than you start) and he is not technically on the game board but on the skiff. Since the skiff is what you count range from (and again, you cannot be further from yourself than you start) the skiff will not move.
