Grand Master Yoda doesn't have the Lightsaber Special Ability or a Visible Lightsaber on the mini, so does he still ignore the Bacta Tank's damage reduction?

Yes. You are missing the third requirement, as stated in the glossary: "A force power with Lightsaber in the name".

A character is considered to have a Lightsaber if the mini has a visible lightsaber, they have the special ability Lightsaber, or they have a force power with the word "Lightsaber" in it. This is covered in the glossary definition of "with lightsabers".

Grandmaster Yoda has Lightsaber Throw and Lightsaber defense, thus he is considered to have a lightsaber.
