If a elite wookie warrior attacks someone with djem so and they are 2 squares away can the character with djem so attack back since they are not in base to base contact?

Yes, because Djem So still occurs during the attack, and as per Melee Reach's wording, is still considered adjacent for all purposes, including Djem So.
