If I have a huge character with flight and his center square is on land but one square of his huge base is over a pit can he end his turn there?

No. The entire base must be in a legal landing spot.

Also, if using (Greater) Mobile Attack, the spot where they make their attack(s) must be in a legal landing spot as well.
