I see that he's in majority of the top teams for the republic. I just don't understand how to play him. Could anybody explain this please? Sorry for the dumb question.

It's not a dumb question at all. In fact I am still getting the hang of using him. I've played him twice but have had him used against me a number of times. The trick I seem to see with him is using him to either take out a number of small support pieces, commanders, and then major pieces generally in that order if possible. He is a hit and run character. It is usually best to hit hard and escape to safety until you either need to stick it out with a Gallop and regular attack/ far enough a head to take some risk with him. He is best when teamed up with General Skywalker for Momentum.

I see. So I can see him running to kill activations. During this time he may become a target. Is that where the panaka swap comes into play? And if so, what pieces usually is he swapped with? I can understand the Rex for his attacks, or is Yoda tank?

That would depend on what you need to do at the time. You can swap in a character like Rex to bring more fire power, place a low cost piece there for you opponent, or even do the revers and swap in Yoda to do his thing after the swap. It is all situational. R2 Astromech is also a great way to get more movement out of him

I played a game against Darth Jim where he was using Yoda on Kybuck, General Skywalker, Panaka, R2 Astromech plus others. I had Palpatine on Thrown, Vader Unleashed, Arica, Thrawn with filler. It was a very close game but he won. And I was able to keep Yoda to a moderate threat. I had Yoda down to 10 HP and made a choice to try and kill him (which failed) or lock a door to keep dash from being towed in to kill Arica.

Anyways, rambling on. Just start doing some trial and error and search other peoples' squads and what they have created for ideas and try to see what works and doesn't for you.
