Emperor Palpatine Sith Lord has execute Order 66, so he cannot be targeted by people with Order 66. If a character with order 66 where to have line of sight to two characters, both of which have cover, and if palps were closer than say, a uggie demo, would the order 66 clone not be able to attack either cause palps is closer, but Execute order 66 comes into play? Confused

In your situation above, no character with Order 66 can attack. Execute Order 66 does not exclude Emperor Palpatine, Sith Lord from being the closests enemy. So unless your clones have Acurate Shot, they won't be able to attack anyone as long as Palps is running up front.

To me that doesn't make since as to why I can't just shoot the next available legal target. Execute Order 66 says he can not be targeted by characters with Order 66. So unless based should they not be able to target other characters? And if that it true, that would make me think I can't shoot past Nobles with out accurate as well.

The big difference is that a Diplomat in addition to not being able to be targeted, does not count as the nearest enemy.

That clause is what allows you to be able to shoot enemies past them. Palpatine can't be shot past because he's still considered the nearest enemy even though he can't be targeted.

Why one should not play all order 66 characters... Sounds lame but if those be the rules then they be obeyed.
