Ahhh, so many to choose from. I think my favourite would have to be CotF, but only just. KOTOR is a close second, I am always up for buying more of them, even the commons are great and I can never have too many Rakghouls.
CotF though. Even though it is a really old set, apart from Darth Malak most of the pieces are still very playable. Granted you don't see Mas Amedda much in use or those crappy Ugnaught Demolitionists but other than that it is an awesome set. It also was one that I got a lot of when I first got into the game (thank you eBay for people selling their collections!) and I really liked it.
Least favourite set must be Clone Strike. Way too many jedi who only have a single attack and a few force points to reroll and that's about it.
And to any RS haters, I love that set. Sure many of the rares have been replaced now with souped up versions, but why oh why would you want Stormies in any other position than stood upright holding the blaster like a rifle or running along with it - perfection :)

I got into it just after rots but i really like clone wars because that's where I got captain Rex, and I also like the clones. least would be clone stike, but im a little biased because I own no cs minis and have never seen a cs booster
